Wash/Zoe - My Firefly OTP because their canon and awesome and I adore both characters and how much they love each other. And then the movie broke my heart, sadness.
Simon/Kaylee - Their both adorable and awkward with each other but I could totally have watched them dance around each other for a while if the show had gotten it's deserved length, but I'm happy they got together in the movie, because I was less willing to put up with it not being resolved.
Inara/Kaylee - Back when I first started kind of sort of watching it, those two even pinged off my slash radar which is not a very sensitive radar. And they clearly adore each other even though they have virtually nothing in common.
Honorable Mention: River/Kaylee, Mal/Kaylee, Mal/Simon, Mal/Zoe (post Serenity), Mal/River, Jayne/Kaylee, and probably some I'm forgetting. They really are quite pairable with each other.
Doctor/Rose - They are one of my OTPs to peat all OTPs and really anything else on this list is distantly behind them. They are adorable and amazing together. With each other they are unstoppable, and their love is one of the most powerful forces in the universe (or universes)
Jack/Donna - These two totally should have hooked up, and I loved Donna's instant attraction to Jack in TSE/JE. They would have kicked so much ass together, we can only hope things turn out better someday (or in fic-land).
Martha/Tom - Had to think about that one a bit, since things get pretty tied up here, but I really wish we'd gotten to see more of them together and am glad they seem to be sticking together.
John/Aeryn - Do I really need to explain this one. They're just...awesome. Both as characters and as a couple, and it's clear there's no one in the universe for wither of them but each other (although it isn't always a good thing). I really can't imagine *not* shipping these two.
D'Argo/Chiana - Blame it on coming into the show late, but I really liked these two's relationship. They weren't the all consuming love of John/Aeryn and that's a good thing, show doesn't need more of those. I do wish they'd gotten more development as a ship, but I quite liked it.
Scorpius/Braca - As far as seriously dysfunctional ships go these two somehow worked for me, not that I don't love the frelled-up-ness of Scorpy/Sikozut too because I really do, but Scorpy/Braca kind of got there first.
Honorable Mention: Zhaan/Stark, Scorpius/Sikozu, Crais/Aeryn (one sided), Aeryn/Pilot (although only when I'm making lists I think)
Guy/Marian - But you already knew that obviously. They just fascinated me, and continued to do so even after the bastard killed her. They're one of those ships that I shouldn't support at all, but I so totally do that it's kind of obsessive. They're my two favorite characters on the show and their relationship is one of the most fascinating aspects, plus it's super hot.
Robin/Much - They were actually my first RH ship and in spite of all the crap that happened I never really stopped shipping them and then the finale totally reminded me why. Because they love each other and need each other and neither would really be complete without the other but they're stupid boys (or at least Robin is) and don't realize it most of the time.
Robin/Isabella - This one is kind of my not-so-secret secret ship. For a little while they were everything I had ever wanted Robin/Marian to be but wasn't, with added frakked-up-ness that somehow made it hotter. The writers clearly had no idea what to do with it and didn't handle it well, but it lives in my head as completely awesome.
Honorable Mention: Guy/Meg, Will/Djaq, Guy/Allan, final eps Guy/Robin, and the Guy/Tuck relationship that should have been...I'm sensing a theme here, oh and Robin/Vasey sometimes
