It occurs to me upon rereading my first answer that I didn't actually address the end question. I was just talking about non-canon ships that I've supported (and even then probably left some out). But now I'll deal with currently(ish) airing shows and who I want to get together, or am rather invested in the relationship of:
Brothers & Sisters: Kitty/Robert, Kevin/Scotty
Heroes: Peter/Claire (don't judge)
Pushing Daisies: Ned/Chuck
Ugly Betty: Betty/Daniel, Marc/Cliff
The Office: Jim/Pam
Merlin: Just about any combination of Merlin/Arthur/Gwen/Morgana/Lancelot
BSG: Adama/Roslin, Lee/Kara
Torchwood: Tosh/Owen, Gwen/Rhys, some Jack/Ianto
Oh, and I'd like to see more Doctor/Rose in any form as long as it's together.
That list is a pretty good example of my shipping habits, I largely go with canon but don't always. I go through phases of not following canon (Buffy, Harry Potter, Robin Hood) but my ratio is still tilted towards canon over all. And sometimes I just like lots or character and the cast has major chemistry and I don't really commit to any particular ship.
ETA: That's these days, there was a time not so long ago that I was pretty much against canon in habit. In fact during that phase I got into Doctor Who and was resistant to Doctor/Rose for a few episodes until WW3 when I fell completely, and probably did a decent amount for rekindle my ability and willingness to go with canon ships at the time. I blame my period of resistance to canon of Buffy/Harry Potter/Smallville/Veronica Mars, in all of which canon and I were not able to agree when it came to shipping, and I started to think canon very very seldom would so a relationship I could back.
